Henrik,

I added Makefile.JIT to autoconf/configure.ac and re-created the
configure script, so if you update and re-run configure (I know, we
change it often :), that should copy Makefile.JIT over to your build
directory.  

BTW, I just tested this with a clean checkout of a tree and
re-configuring copies Makefile.JIT into the build tree.
